Migrating problems

I installed WordPress and Highend in a folder on my domain.
I got the pages built and am really happy with the new look.

We migrated it up from the folder to the top level of the site and noticed Highend reverted back to default settings. My logos looked like Highend logos. My pages switched back to the Highend defaults.

How do we handle this? I’ve had my site restored back to where it was from a backup and we’d like to try this again.

Please advise.
